You must finish the game to get it. When you finish, you get a new place and the Phoenix is there.

A thing to keep in mind though - when you enter the Defeat Shiro mission you need to have charm animal (and no pet of course) equipped since you dont get teleported to a city but an explorable are that is only accesible by defeting shiro (if im not mistaken that is)
